Since .ico are not supported on linux (and I don't know why, i don't think it's harder to read than .bmp...), what are we supposed to use to have transparency ? Do we have to use a special color ? Or is it simply impossible on linux ?

Use a mask bitmap for each of your icons then...
Could be possible
