Steps to reproduce:

- Create a new source and press Return a few times (let's say 5)
- Save the source on the disk
- Reopen the source, see how many lines it has, resave the source and close it
- Repeat step 3 a few times. With each save the last EOL char is deleted.

OS: Mint 17 x86, KDE

I tested this today on Windows x86 and Linux x64 (both PB 6.20) and I'm seeing no problem of EOLs disappearing from ends of files.
