3d libs bug?

With Water.pb example from examples directory I get these different outputs from the two latest releases, and the error on 5.40 LTS about engine3d does not happed when run from IDE (but I had to run it from console to get 5.41B1 output as the IDE disappared after last line of output .)
Both are run on the same machine and linux distro installation so there has to be a difference in the two that causes it?!
Could someone please check on their linux box and see what happens?
